Here's where Fight the Future takes place in The X-Files' timeline, with the movie expanding on the show's mytharc with Scully and Mulder.
The X-Files: Fight the Future (1998) is the first movie produced by The X-Files TV series. The science fiction thriller revolves around FBI agents Scully and Mulder trying to get to the bottom of unusual and baffling unsolved cases of the unexplained. Received well by fans, the movie follows what is referred to as the mytharc of the original series. This is built around the belief that the government is conspiring to hide the existence of aliens and the truth behind their doomsday plans for Earth. So, here is where Fight the Future takes place within The X-Files' main timeline.
Originally, the source of the virus in The X-Files: Fight the Future comes from an alien that kills and infects a pair of cavemen from 35,000 B.C. In the modern day, a boy falls into a hole and gets infected. When a pair of firemen don't come out after going in to save the boy, a hazmat team comes in and recovers the bodies. The rest of the movie centers on Scully and Mulder having been removed from their usual jobs of investigating the unexplained. Instead, they are investigating a bomb threat when they uncover the alien substance trying to infect humans.
The trail leads them to the Cigarette Smoking Man. Scully and Mulder's investigation has them being chased by a swarm of bees and black helicopters. Although they get away, Scully is brought in under scrutiny for job performance, which ends with her being reassigned. However, Scully is abducted, and Mulder tracks her to Antarctica. There, he uses a vaccine to revive Scully after she dies from being infected, and together they witness an alien spacecraft surface and take flight.
